- Drop placeholder secrets from the default machine_config.json; keys are entered through hermes setup in the main flow.
- Explain what machine_config is and link to the multi-container guide and ContainerConfig schema.
- Add an optional subsection for passing API keys as Fly secrets, including the silent-timeout failure when a listed secret is missing.
- Add a Troubleshooting entry for "timeout reached waiting for machine's state to change".
- Fix the broken bold markup on the s6-overlay bullet.
